Ive been using a program to create the icons that
appear next to anything in the favourites folder, but
each time I upload a new icon, the old one seems to
stay in the cache.

Ive cleared the history, and deleted all online and offline
files, but it seems to be there.

Anyone know which folder might contain this file, so
that I can delete it, and the directory root to that file
in windows explorer so I can get there.

Try to drag-and-drop your icon from the address line to the
browserm window with your mouse until it get updated. You might
have to do this 5-10 times in a row before it works.
